Sounds like your openmw.cfg specifies Morrowind.esm more than once.

Where should I look in my cfg files for the dual esm? Archive, fallback, content?

I didn't notice any issues, so I uninstalled OpenMW from my d drive and put it on my C drive and now it works. But now I'm getting random freezes after a few minutes of playing. Unsure what the issue may be.

Is this one of the 0.48 RCs or an old 0.48 dev build?

There's a freezing issue that'll be resolved by RC8 when we make it.
