I think you have to find that trees and edit the respective nif files to erase any reference to the old Morrowind method. Look the tutorials.

It's a pity that Abot don't look for work directly with the OpenMW Team. But when OpenMW 1.0 is out and fully functional I think he'll accept to use it. MAO works on OpenMW but choose the modular esps because the complete version is dependent of MWSE.
