I'm guessing you mean the controller is just moving around the cursor rather than selecting things like you would on a proper console?
Unfortunately, unless things have changed significantly while I've been away, this is pretty much how things work. While OpenMW technically has controller support, no one has yet implemented a proper interface. Moving the cursor with your controller is the best you can do at the moment.
