I am not sure I got the question. To zero the master is the bug, it should not happen.
Mod can (and often do) alter references from their masters and so it is needed to know from what master the object instance comes from.

This one should fix the master index loading. I did some testing already, but it's always worth to do some more testing.

I think something like this bug is still going on, I can't save to esp with OpenMW-CS but I did try with omwaddon and the same thing happened, deleted instances were not deleted, BUT this only happened in the game, in the editor it did record the deletes and it shows perfectly. But Also, if I put those addons in a new omwgame those deletes do appear in game, but random instances are duplicated.
