First, which city exact are you having issues with? I haven't noticed any missing element, but could be I haven't been there. You don't really need to "reimport Morrowind.ini", that is to add the BSA files. I see many odd things here. To begin with there are a few mods, see the "content=" elements. A clean installation only uses "Tribunal", "Bloodmon" and "Morrowind" esm's. I am running openmw 0.42. I am not running any mods, except the ones that came with openmw (texture fixes etc).
